I'm going to send a resume via email, and it says to "email with Reference code: XXXXX. Only resumes with the reference code listed will be considered." I've never heard of this before - is there a particular place on the resume it should be, or would putting it in the subject line be ok?

you would put it in the subject line of the email

Put it in the Subject line and if you are including a cover letter in the body of your email, reference it there too.
